For example, the testing of FEV samples on unwilling test populations, (Vault 87), development of super soldiers, (Vault 92), the creation of clones, (Vault 108), and more. The purpose, and experiment, in each Vault varied from each location. In addition, many Vaults were custom made to conduct often immoral and horrifying experiments on live human guinea pigs. A idiotic plan, as no sane government agent cares about experiments when the Earth is destoryed. They would observe the reactions to prolonged isolation, and how successful they could re-colonize the Earth and stars when the Vaults reopened.

With a population of about 400 million civilians by 2077, the U.S would need 400,000 Vaults, maybe more, to shelter them all. That would be financial suicide, and the US needed funds for military purposes, not citizens. The Vaults could never save every citizen of the United States. In actuality however, these Vaults quickly took a dark turn, creating the "Societal Preservation Program". Comfy, safe, and affordable homes away from home, these Vaults were originally a part of Project Safehouse, designed for protecting American society from nuclear war. Vault-Tec's most notable and famous product was the furnished Vaults. This Vault was kept off the map of larger Vault networks, and placed in a secret location. The company instead funded and created their own private emergency shelter, for the most elite and well classed, who could pay for that luxury.
You see, the American elite, (plus the higher ups of Vault-Tec), had no intentions of interacting with the common vermin of American society when the bombs dropped, in those steel death traps they called Vaults.
That being, the true motive behind Project Safehouse. The company remained in private shareholders however, but because of it's strong connections to the American higher class, and the principal personnel of Vault-Tec - excutives, scientists, engineers, and so on - had to be aware of true purposes of the Vaults. By the lead up of the Great War, Vault-Tec became so integrated, it was practically a department of the government by 2077. They developed highly experimental, advanced, and frankly terrifying weapons, items, and more. Vault-Tec is unknown to when it was founded, but was seen picked up as a military contractor for the US military during the lead up of the Great War, who designed advanced technologies.
